Since the pandemic japantown it has been overrun by homeless people. I would just be alert if you decided to stay there or anywhere in SF. Avoid the mission and soma
Something near Pier 40, 38 in SF should be fine, it would be near bay bridge, and not far from pier 39 and golden gate either. But be prepared to see a lot of homeless anywhere you go.
Marina, Pier 39, Embarcadero and if you wanna save some money look around San Mateo

Try N San Jose area hotels. Downtown hotels are costly and downtown is sometimes scary. Update: Thought you are visiting for business. If visiting SF then Pier area is good for local visits and staying. Like someone mentioned below try other cities like Milbrae, Burlingame near SF airport
Why would someone live in San Jose? That drive to SF will be horrendous
